MCP accepts specific aliases for query and library arguments and exits when its stdio parent closes. CLI cleanup skips malformed agent configs instead of crashing.

Fixed and improved

`tools/call` accepts `userQuery` or `question` for `query`; `query-docs` also accepts `context7CompatibleLibraryID`, `libraryID` or `libraryName` for `libraryId` when the canonical key is absent.
